So, in Graphviz parlance, you would like to be able to enclose some  
nodes inside a cluster or subgraph? You could try doing so in the  
normal desktop version of Graphviz to see if that representation is  
more pleasing to you. I'm not sure what Glen's plans are regarding  
adding cluster and subgraph support to Instaviz.
